Jupiter has a massive atmosphere in fact it is mostly made out of its own atmosphere. Though we haven't succeeded in collecting too much data by sending probes into Jupiter we have gained a surprising amount of data by observing it. Its atmosphere is made up of hydrogen helium oxygen nitrogen and various noble gasses. We believe that large amounts of water exist deeper in the atmosphere though we can only see trace amounts.

Were our planet has a clear lines to show the stratosphere mesosphere troposphere and thermosphere. Or at least it is as clear of a line as you can get when working with air. Jupiter blurs the lines quite a bit. We believe that as you go deeper and deeper into Jupiter the atmosphere would get heavier and heavier (obviously) until you reached a point where you would be immersed in liquid instead of gas. There are also theories that as you went even deeper you would find a solid core.

Most of what we know about Jupiter comes from what we see and there for we know most about the outer atmosphere. The outer atmosphere is divided into a series of bands that wrap around the planet. These bands are called zones. The zones move in alternating directions due to high winds called jets. The zones alternate in color and name the darker ones are called belts while the lighter ones are just called zones. We don't know for sure why the belts are the brownish dark that they are but we think that the zones are white due to ice as the zones are colder.

There are two theories about the inner atmosphere they are pretty simple. The first is called the shallow model which says the lower parts of the atmosphere are stable. Then there is the deep model which to put it simply basically says that lower parts of the atmosphere are not stable.

Though the belts and zones are pretty stable there are hundreds of atmosphere phenomenons going at all times on Jupiter. Storms cyclones anti-cyclones. The most famous is obviously the Great Red Eye of Jupiter. Its lesser cousin is called Oval BA which is also red. There are a host of theories about the Great Red Spot (GRS). One lesser heard theory about it is that it is a volcano that is merely made out of gas instead of solids.
